2) Direct consequence of 1: Madara is now the second to last villain before Sasuke and effectively take place of Kaguya as the mastermind of the verse.

Madara killing Obito takes the place of Zetsu killing Madara. White Zetsus conquering the world is Madara's idea, and the Tsuki No Me is a fake plan he used to manipulate Obito.

Kaguya still exists, but she is only a lore character mentioned in the backstories and flashbacks about the ancient past. She may appear in movies or Boruto, but the main manga must not concern with her.

3) I enhance the battles of the 4th Ninja war.
The battle with Obito and the ten-tails must be shorter, because the main spot has to be Madara.
Kakuzu does not have any reason to be resurrected.
Deidara and Sasori are not strictly necessary, but if we want them in the war, they have to be handled better.
Make every Edo tensei have their spotlight and don't cut their fights.
Give more importance to Neji in battle and make his death more impactful rather than a single chapter of grief.

(Let's give some credit to Pierrot: Neji's death was one of the few things the anime did better than the manga)

1) Hinata in Team 7 - Fire and Lightning elements? Perfect to be taught by Kakashi, unlike Sakura who needs a guidance of someone like Kurenai to master genjutsu she supposedly have talent for it. Hinata learns under Tsunade and gains Kaiten instead of boring dodges, and the Byakugan gives unmatched chakra control, so the Byakugo is easy for her. Twin Lion Fists is actually shown how it works (each hit drains chakra from the oponent that is being hit) and helps Hinata recharging the seal.
2) No Bijuudama. Being a Jinchuuriki should give special abilities, not merely chakra zords with nukes. Gaara and Rōshi were done right.
3) Gentle Fist is the natural counter to any chakra construct, so Susano-ō is easily countered by the Hyūga (the strongest in Konoha)
Option 2)
1) Senju still exist as a clan, even if diminished numbers compared to their height (caused by being overused in wars and dangerous missions, potentially courtesy of Danzō), now less numerous than other clans. Senju are related to Uzumaki and Hagoromo Clans, the Hagoromo Clan is the one that had Kinkaku and Ginkaku.
2) Itachi wanted to side with his Clan, but the Geas from Shisui "Protect Konoha" made him wipe them all out, except the children, that Obito and Zetsu replaced just in time before Itachi killed them (as he refused Obito's offer for him to be the one to do it). Uchiha kids older than Sasuke are revealed only after Itachi's death, to avoid risk of Itachi killing them out of Kotoamatsukami compulsion.
3) Madara is long dead, but Obito isn't the first one to take the mantle of "Madara," Uchiha Setsuna was the one who saved Obito, but also is Nagato's grandfather, by having a child while being a Missing Nin, leading to Nagato have both blood of Uchiha (Indra) and Uzumaki (Asura), which is why he was born with Rinnegan.
