I still think Historia and his relationship with Eren, alongside her position as a symbolic figure head in the island, got out of Isayama's hand in pre-timeskip, and it complicated Isayama's way to continue the story, so the pregnacy sub-plot had to exist so that she would not interrupt the flow of the manga.Her almost disappearence from the manga is later explained in various chapters, but it is still underwhelming due to the focus she had on the Uprising arc, only to he sidelined.
