What you gradually begin to realize about Shinji as you rewatch Eva is that avoiding pain is really his primary goal in life. He'll do what anybody asks him to just to avoid pain, trouble, and inconvenience. Ritsuko has him pretty pegged by bringing up the Hedgehog's Dilemma in Episode 3.It's actually kind of fucked up because he seems to deliberately run from agency. He doesn't want to take the initiative, he actually avoids it. Even accounting for how rough he's got it with piloting Eva, he runs away from pain basically to a fault. You could basically get him to do whatever you wanted if you promised it would keep him free from pain. Hell, that's what Gendo and Misato ultimately do.

And he comes to think that they only give their approval if he pilots the Eva and is useful. Misato in particular is difficult for him to relate to because she's a slob of a girlfailure at home and HE's more mature than her there, but at NERV she's all business and orders him around like a drill sergeant. His group therapy in NGE's Instrumentality is him going through the process of realizing that he's allowed to exist without there being stipulations to it. He's allowed to love himself without there being a catch or an ulterior motive. And it's fine to exist that way. His revelation is met with applause from everyone else there in Instrumentality with him, even though it answers nothing about the story.

From episode 1 youre supposed to root for him because he got thrust into an impossible situation and still nutted up, got in his mom and beat the angel(either through sheer fight or flight panic or luck) and slotted into being a real eva pilot that even made asuka seethe at his success, and then here he starts whining that daddy isnt there to watch him.
