She spends almost every episode in as important a role as Shinji. It really starts to feel like Anno got tired of her and wanted to shunt her off by the time we get to 25+26+EoE. And she might even murder him during a Gendo-induced psychotic break, which he'd probably appreciate.

The beach scene in EoE is a faint glimmer of hope in the midst of devastation. But Misato's relationship with Shinji is somewhat predatory, and it's born in part from deep neuroses. It would appear like a regression to an unhealthy fixation with his maternal figure. The film wants to tell you that Shinji's dip in instrumentality has lead him to accept the harshness of reality, symbolized by Asuka. And that's growth.
