Not really. He wanted to destroy Richards. Sue is simply an extension of that even in the times that is true.

Crossover Doom is a different animal from FF book Doom
FF book Doom is a mid level techie guy that normally uses robots but is routinely beat up pretty quickly.
Crossover Doom is a nigh unstoppable god of destruction that takes down cosmic abstracts, one shots Kang and Ultron with zero effort, and beats up Silver Surfer.

Sort of like how solo book Batman is a skilled guy who still gets beat up and tied to a pole by random Joker or Twoface mooks with a crowbar. But JLA/Crossover Batman is a super genius martial artist that routinely handles Speedsters, Kryptonians, and New Gods with his bare hands and beats the shit out of the JLA when they get out of line too.

One can easily marry both versions. Lean heavily onto the fact of having this guy, who has defied the gods themselves and has mastered almost every concievable field of knowledge, never being able of letting go off his grudge against the nerd he once met in college. He can be a far more interesting character when taking that into consideration.

FF's standard villains, except maybe a couple of jobbers like Trapster or Sandman are not in the same league of other heroes'villain. FF's and Avenger vilains are interchangeable (Kang started as FF's vilain and in fact is a descendent of Reed's father).
I even Remember that in the first meeting between Kang and Doom the two began discussing the absurd theory that one could be the future version of the other who lost his memory. That day, Sten Lee had probably taken some very strong acid but in short the authors had in mind that the characters were equal

If characters like Harley Quinn and Venom can have a redemption then so can Doom.

I've seen this reconciled by the FF actually being incredibly powerful and skilled beyond most heroes, having amazing teamwork, and Reed being really good at thinking on his feet when dealing with Doom.
