Blame it on IDW.

Batman has the skill, resources and necessary trauma to resort to non-lethal methods. He also needs to stay on the good side of the GCPD.

The turtles are NINJA engaging in hand to hand combat with deadly melee weapons. They can not afford to be captured and they would do anything to protect each other. There is absolutely no reason why they shouldn’t be willing and able to take a life, other than a corporate mandate.
