she wasn't always like that. I don't know if this is where it started, but Paul McCartney only agreed to do a guest spot if they made Lisa a vegetarian for the rest of the series, and her other obnoxious traits likely came with that. Can't even roll it back either because Paul is still alive.

I think one subtlety outside the obvious sexism is that homer never strangled bart over serious character issues, it was always some spur of the moment mischief . in a bart episode where he had some kind of serious drama the writers didn't go there because it would come off as too humiliating and dismissive.
most of lisa's transgressions result from her having some kind of moral crisis, I desperately believe in this issue and need to do something about it. having homer strangle her over such a belief would be going outside the bounds of the joke into humiliating territory.

This was apparently during the earlier seasons. Supposedly it got rejected because Reiss got glares of disgust thrown at him for suggesting it.

Since this was golden-era Simpsons, my guess is that it would've involved both Bart AND Lisa getting strangled, but Springfield's citizens take tons of offence at Lisa getting it while ignoring Bart's. Definitely fits with the socio-satirical nature back then.
