Not only is she too busy doing supervillain shit to take care of the kid, she's frequently at risk of either being on the run or going to jail. Having a husband who can take care of the kid when she has to spend months locked up before inevitably breaking out again is pretty much a necessity for any supervillain with a kid. And, on top of that, if her civilian identity remains a secret the husband not only avoids legal trouble from associating with her, but he can maintain her civilian cover story and give her a place to land and lie low. When she gets out of jail as Lady Malevolance or whatever, she can just step immediately back into the role of Mary Foster or whatever, which her husband has been keeping bank accounts shit warm and ready for in her absence. Staying there until she is ready to plan her next move as a villain again. What you do is you start the story when the kid they have together starts to display his powers for the first time, too young to really understand the situation or control it, which threatens to draw attention and break cover. So you have a split focus situation where you are following the villain adventures of the wife, and the at-home adventures of the husband, and what they both have in common is that they are trying to protect the secret identity dynamic that keeps their relationship working. If the heroes figure out who she really is or that they are married, it will never be safe for her to see her husband or kid again. They will always be watching the house any time she isn't in jail, and maybe sometimes even if she is. Other villains might want the leverage on her as well, meaning that her villain can't be trusted knowing too much about her home life either.

That would help make the idea that no one knows they are the same person easier to swallow. Also all the more conspicuous if her kid starts to exhibit the same power, because there can't be that many people with that particular transformation.
