The vast majority of villains are victims of the mutant gene shunned by society or were almost killed by them for being a mutant. So they get a warped view of humanity as something to be wiped out seeing how they wanna wipe them out. And comics constantly portray parts of humanity WHO DO wanna kill all or highly control all mutants which gives them their moral justification to defend themselves. Stan Lee said this himself about Magneto that like Charles he's fighting for the freedom of all mutants, but unlike Charles he cannot see a future where mutants and non-mutants can live together because of the differences that make them clash. Charles is the open hand and Magneto is the clenched fist. The whole point of the series is to fight bigotry and bring unity among everyone.
