Doom is more an anti-FF or anti-Avengers villain, while Joker is pretty much a Batman villain who occasionally appears in some Justice League stuff, but isn't really powerful enough to go toe to toe with the big guys. If anything I would've thought someone would suggest Lex Luthor but again, I think that's wrong due to being a corporate evil rather than a political evil barring the brief Presidental stint Lex had. And Lex's motives tend to be more of a smaller scale villainy than the outlandish lengths Doom has gone to, although they both have a pettiness to them vs Superman and Reed.

As part of the year(s) long crossover they should trade characters for a time. Just naturally put Doom in DC for a few months.
