I always assumed that the NSA scouted supers to make sure they didn't become villains. Give them fame, luxuries, and a sense purpose to placate them and if they ever decide to defect you already have a small militia of other supers to keep them inline.

Notice how the movie never explicitly uses the term "superhero" or "supervillain." The NSA was never about preventing heroes and villains from running amok, they were about tard-wrangling, protecting, and controlling a dangerous minority. They controlled the narrative because they owned supers. That's what Incredibles 2 was trying to get at but that movie was too rushed to come to that conclusion.
