If it's done well I don't see the issue, like if it doesn't interfere with the character being well written or distract from the overall narrative. Like him being based on Eisner being funny aside, Farquad is still an entertaining and fitting bad guy for the film so it's not an issue at all he's based on a real guy in a petty take that.

If the character is written well enough for even those not in on the joke then it's just an Easter egg for those who are in on it
