Because the retcons made to Cobra in that movie are fucking retarded? Cobra Commander's backstory in the cartoon may have been very ambiguous compared to the comics but for all intents and purposes, he was just a normal human being and simply didn't show his face. Saying he's a Lovecraftian snakeman sent to destroy humanity is completely absurd because it makes no sense, everyone he commands is human and would not go along with something like that nor would he care much for having personal control over Cobra if he served a higher purpose, which is just on top of the fact that it's a really bad retcon.

The retcon was so terrible that when the show came back under a new studio, they only acknowledged the part about him having mutated into snake rather than the full backstory, pretty much treating it like he was a normal human who somehow became a snake, and they only did so for long enough to return him to a humanoid form. And as they progressed, they seemed to completely ignore the remaining snake-like elements, essentially going back to him just being a regular human as if nothing ever happened.

Because the loudest voices in the GI Joe fandom are still seething about Cobra-La and about Cobra Commander being revealed as not human, shouting louder than the fans who do like it, and effectively preventing any newcomers with no real knowledge or attachment to GI Joe from discovering it as a classic of 80s animation. This thing is beautiful, it's got some genuinely horrific moments in it for 80s kids animation, and nobody's paying attention to it because the fandom won't stop bitching about the snake people, as it it's anywhere near the strangest thing to happen in the 80s GI Joe cartoon. They fought ghosts, cavemen, sea monsters, a Lovecraftian monster and cloned dinosaurs (before Jurassic Park was written), and met Egyptian gods in that show. The cartoon was always doing crazy stuff, and like with the Transformers movie, they wanted threat escalation past the usual bad guys who were there every episode.

Yeah, I heard it was originally intended to be the CLIMACTIC battle of the original script and the Japanese studio already had a whole bunch of shit finished when they were told that it had been scrapped. They weren't about to get rid of perfectly good work that easily, so they just stapled it to the front instead.
