Because several hundred years between the Scourge and the Present, even with a need to not have your kids fuck their half-siblings, and your grandkids to not fuck their half-siblings, it should have still been possible to have a few hundred thousand viltrumites from the few dozen survivors.

The decision to look for a xenos planet to fuck but then not also simultaneously make a conscious breeding program to increase pure viltrumite numbers to make the process of taking a few hundred thousand to a few billion very quickly once the compatible xenos world is found makes it seem like he likes the idea of viltrum but doesn't actually know what he's doing. Similar to how thaedus killing argall and then going "time for a world ending plague" makes it seem like he gave up on freeing viltrumites from tyranny and swapped to killing them all really fast.

I imagine having to do such a program and keeping all those children safe and secret would be a headache. If it were just a single planet, it wouldn't take long with nonstop breeding to repopulate, especially if it takes millennia to age and die.
