The only apps with utility are apps that plan your training for CYCLING ONLY as that is the only sport with enough good data to recommend training plans.

You just need a log over time. I started with spreadsheets and still use them, but most online stuff and apps are pretty good. If you do anything mildly off the beaten path most apps will not support it though.

Macrofactor certainly didn't OVERESTIMATE your calories, how could that even happen? in 99% of cases you'll be underestimating, and "undereating" is a myth in general. You also don't need 3000 calories to gain weight. Youre probably just some beginner who thinks he knows better when he clearly doesn't

Sorry Jeff, but the AI scanner certainly did. For homemade meals I always had to adjust the weight, which it got severely wrong at times (mostly too high). However I mostly ate lunch at work, for which I could only estimate the weight
