Any well behaved software should support both local and system configuration without you having to go the nuclear option of "redirecting" ~/.config to /etc (you don't want to do that).

What is the best way to download and install or store software on a minimal installation? Some programs want me to use Snap or Flathub some kind of package manager, others let me use the terminal to download the software and "install" it god knows where, whereas some give me tar.xz archives which I guess are analagous to portable applications on Windows I can extract anywhere and run or create shortcuts to.I have OCD by the way and don't want to clutter my filesystem with loose files I cannot keep track of.

Similar tools exist for other pkg managers.Tools to make executables from languages like python for example also exist but in this case I would make a directory, with the code and a venv and a desktop file or similar that points to it and activates the venv.That should cover almost all your needs, with the package manager simply fetching most software from it's sources.Always think about dependencies and how you'll remove everythibng. Then I put that into autostart in .config/openbox (along with my xsct setting) and it's auto ran each session. But, I don't have any other way to adjust the touchpad, so thankfully it works better like this for my needs than it does trying to use, for example, at least the version of XFCE on Slackware 15, where it's a nightmare, but handles fine after tweaks in KDE on that exact same system.
