It's not that complicated. As the hadith indicates, this directive was later abrogated, and the ﷺ prohibited the indiscriminate killing of dogs. The exception mentioned the black dog with two spots, who was considered a devil due to its specific characteristics, which might have been associated with particular superstitions of that time.
