they didn't have the money to pay the samurai which is one of the reasons the government collapsed a few decades later

Japan didn't have 200 years of continuous peace, what are you smoking? They fought like half a dozen minor civil wars between the genpei war and the start of the sengoku jidai. The mongol invasions were simply one of a few such interruptions to peace the shoguns had to deal with. Honestly, the imperial court in Kyoto was a bigger headache for the Kamakura shoguns than the mongols were. They were more scared of an imperial coup than foreign invasion, and it turns out they had their priorities correct because the kamakura shoguns eventually fell to an imperial coup.
