Regarding an early german unification: the factors that prevented that were already established by the 16th century - namely the Confoederatio cum principibus ecclesiasticis (1220), the Statutum in favorem principum (1231) and the Golden Bull (1356). All of those treaties granted the ecclesiastical and secular princes of the HRE great amounts of independance and were the cornerstone for the developments of the HRE in the early modern period. The Peace of Augsburg (1555) which nominally ended the conflict between Catholics and Protestants further enforced this, as it gave the princes the right to dictate the "right" religion within their lands. Sweden wouldn't have a foothold on the northern german coast and the Old Swiss Confederacy and the Netherlands would nominally still be considered a part of the HRE. And only the first phase (the bohemian) of said conflict was partially about religious reasons and this one was over by 1623. And this phase wasn't even about catholics vs protestants but more about the limited supporters of Friedrich V. of the Palatinate (who wasn't supported by the Protestant Union) vs Emperor Ferdinand II. The rest of the war was caused by Denmark, Sweden and France trying to assert their influence over the HRE and strongarming some princes into uneasy alliances. The second reason for the continuation of this war was the desire of Ferdinand II. to further centralise the HRE, which was met by both the catholic and protestant estates with rejection.
