In the context of Biblical Hebrew, the "waters" is an allegory for chaos, scholars in the Talmud have argued that the exact order of creation isn't really specific, and other scholars have pointed out that the Ancient Judeans likely had inspiration from the Hellenistic creation story, that is to say that the "waters" in question that make up the heavens separate from the Earth was actually a primordial chaos (remember, the Jews don't necessarily believe in a heaven or hell, and Sheol is typically thought of as being underground) and God forged the Earth out of this primordial chaos. "In The Beginning" is actually a slight mistranslation, the text of Genesis 1 more accurately says "WHEN in the beginning, God created the Heaven and the Earth." This is an important distinction, because it doesn't imply ex nihilo creation, rather it implies that God decided at one point to forge the Earth from an existing primordial soup "the waters". This means that the idea of the heavens being the water of the firmament is just a later interpretation.
