Yeah, that's literally what they did. Khrushchev's exact quote was "...Gagarin flew into space, but didn't see any god there...". Gagarin himself never once actually said this. He even had his daughter baptized shortly before his space flight. The USSRs stance on religion strongly discouraged any state official from expressing religious belief. NASA had a similar stance in the 60s but this was more to avoid a state agency from endorsing any specific religion to maintain a separation of church and state. The USSR took this a step further and outright made Gagarin an atheist in the public eye, going as far as to editing his autobiography before having the state sanction and publish it.

Gherman Titov was a cosmonaut. The quote is often falsely attributed to Gargarin because he was the most famous soviet astronaut/cosmonaut and the only one known outside of the Soviet Union but it was said by a soviet cosmonaut.
Gargarin was from a peasant family while Titov was from a middle class family. This could explain their religious differences.
