Can I get some good structural, if not mathematical, means to plot values, colors, for objects with refraction, reflection, translucency, basically glasses and see through things; or just, anything since they do absorb lights... Or if anything, dramatically simplifying the whole process and still realistically, looks correct.

to get exact colors, you can use the color picker tool or use a physically based rendering engine and photogrammetry techniques to capture accurate albedo values and do lighting calculations on them.
but art is about your interpretation of reality. it is always approximate, you can never truly get things "exact". you can get closer and closer approximations without much gain from it.
with what you are saying honestly i just recommend doing 3D art because that has many techniques for accurately capturing and rendering real world values of color and light and material.
in 2D it's going through your eye and brain and your hand. it's something you practice at and make comparisons and studies and slowly get closer to what you want. after some time, the amount of accuracy you can approximate is as good as absolute precision. diminishing returns and all.

read about 3d rendering, lambertian reflectance, physically based rendering, albedo values. you're literally just asking for the equations that a 3d renderer uses. learn to write shaders.
it's not very useful for an artist since no one "plots" these things. when i say approximate i'm saying just use your eyeballs and guess what the right value and color is, like everyone else, or assist yourself with 3d rendering. artists usually just get really good at estimation and comparative measurement and don't need exactness.
your question becomes really ambiguous when you consider that perception is relative and what appears bright or dark to our eye has no exact mapping to values or colors that you can display on a screen or a page. color perception is relative to all sorts of factors as well. on a camera it's the same, with the values made more explicitly available through exposure, dynamic range, color grading and things like that. the closest thing you'll get to everything being accounted for is the calculations used for physically based shaders, which is still full of approximations.
people just use their eyes and brains to make stuff that "looks right" to them, there really is no one answer to what you're asking for.
