Lack of manpower to explore and colonize. Even in the late 1600's people still thought Baja California was island. The real efforts to colonize Alta California wouldn't be possible until the mid 1700's when Sonora and Sinaloa were capable to send colonists. So Spain controlled Alta California effectively for only 50 years max.
