The manga makes a point to illustrate that control switches between the two, and although elements of the other personality bleeds through, it isn't a complete and proper fusion. It isn't 100% clear whether this is a result of Hermit Kasen's desire to remain separate, or something else, perhaps the fact that they each developed into very different people making it take longer to become one again. I'd lean towards the latter, given how nothing indicates Kasen has much control after the deception is revealed and the Arm hijacks the body, but that could also be chalked up to ZUN not thinking too hard about things and not wanting to bother with a shonen-esque final battle for what otherwise was a fairly lighthearted manga.
