I don't really know much about the PC-98 apart from it's primarily associated with otaku and was a haven for eroge, what can you actually do with it apart from otaku stuff? Could you play "regular" games on it, like say the C64, Amiga, PC, etc. were used for in the West? Could you use productivity software on it? How was it to actually use outside of eroge?

It was just a series of PCs by NEC for the Japanese market.
There was a plenty of productivity software as it was primarily intended for the professional use, which is also why there were so many eroges (salaryman love their eroges).
Though there were many non-eroges for it (and also just about every important western game was ported for it).

PC98 computers by NEC have a different architecture compared to the IBM computers which ended winning the war (which they were losing in nippon only because their support for displaying kanji wasn't nearly as good), but they still had plenty of software made for them, including windows 95, 98 and 2000.

Exactly. They were pretty much an entirely different kind (aka architecture) of computer. They ran versions of windows made specifically for them, and software made for them.
That is why you can't run PC98 software directly on regular computers, not even with workarounds. The only way to run it is by emulating an entire PC98 machine (with programs like neko project, anex86, T-next, dosbox-x, etc), at which point the OS your computer is running (windows, linux, etc) doesn't matter as long as it can run the emulator itself.

Watching the video again myself, it doesn't look like crosses coming from EX attacks ever reach down enough to hit you with their arms if you hug the bottom. This is something I've never noticed before, but if confirmed it would mean that's the best way to fight yumemi.
