Am I allowed to have a name with kanji in it in America? I plan to move to Japan permanently and I feel like they will try to make me wait until I move there, so I don't know if I should waste my time with the paperwork and fees.

No. You're allowed to have letters and a few punctuation marks (apostrophes, hyphens, etc.) and that's it. You're not even allowed to have numbers in a name unless you spell them out. Do you really think some random American is gonna know what to do with paperwork or ID for someone named 山田太郎?
You can of course get your name changed to a romanization of whatever you plan to be known by in Japanese, but frankly it's not worth it. You only need a name written in kanji if you intend to become a Japanese citizen, and even then you'll only need to do that towards the end of the process (which will take years). Other than that simply transliterating your name into kana will be fine most of the time.

Yeah, but Facebook can tell me not to change my name for 60 days, the hyper text transfer protocol says I can't use kanji in my address bar, Japan itself tells me I still have to look at English when I move to Japan, whoever controls e-mail addresses gets to say I can't have kanji or katakana in those, websites with mobile versions say I can't have my Japanese horizontal, X handles have to be in Latin characters (yeah, yeah, anonymity is better anyway. I know.), and nobody values intelligence enough to maintain the use of plant and animal kanji or create new non-gairaigo for modern digital and mechanical concepts.
