Desire Drive
It's hard to pick a favorite because they're short, and split into stage and boss themes. Though I'd like to mention Illusionary Night ~ Ghostly Eyes, it's a culmination of ZUN's mastery with the Roland SC-88, conveys the setting flawlessly as a stage 1 song and has cohesion and an effortlessness paired with the technical points that makes it a high quality song.

Wind God Girl (whether the short or long version) It fits the character so well
I find this question very difficult because there are main themes, stage themes, extra stage themes, many boss themes that goes from 1 to extra, etc (and many good stuff from PC-98). Many songs that I like a lot but I don't have any that I consider to be my favorite so I prefer to answer each individualy, for example, my favorite Stage 3 theme is "Nostalgic Blood of the East ~ Old World". And the ending song from Touhou 18 is really good, probably my favorite.But overall, it's probably "Holy Furies ~ Whereabouts of the Heart", since I really like Junko and LoLK's soundtrack, it's probably one of the best in the series.
