They'd be firing grapeshot from (relatively) small guns, and the actual plan was to let the enemy take the deck, and then shoot them to shit from the bow and stern castles.
You have to think of this more like a mini siege, where you abandon your outer works (the deck) when you can't hold it any longer.

And you don't fire grapeshot into the melee, if you can help it.

You obviously try and get your people off the deck if and when you see the enemy boarding action coming.
Those ships were moving at a few knots, really more of a brisk walking pace.

There were many cases where a ship's bow and stern castles held out even after the enemy doubled up on the ship, as the defender you were basically playing for time and making the boarding too costly..
