The scene where Gendo just scowls at Shinja from the elevator before the doors close again was Gendo being terrified of interacting with his son. Unfortunately this manifested as a cold glare that Shinji interpreted as scorn from his father. Gendo would outwardsly react with indifference to Shinji's transition but would be secretly proud of her for having the inner strength he never had.
