Does a society which is critical of metaphysics & religion lead to a decrease in the quality of education & people leaving the countryside for the city?

No.

Civilization is built on distorting nature. This is done on credit which increases with the strength of distortion. Proper metaphysical foundations help dealing with managing distortion so the blowback from overpopulation and abuse of the land would not be too severe come pay time. Improper foundations, or even a lack of them, will lead to a much harsher rebound. As humanity continues trying to mitigate the consequences of civilization, new cracks form within its structure. At first there were plagues and famines. We dealt with that through medicine and industrialized farming. Now it's plummeting birthrates and decay of institutions, morals, aesthetics, humanity itself, which will spread until destruction, which had been denied for centuries, is allowed to take place in full.
