Anon was the product of an attempt to make a homunculus using magic, dark magic, pony parts/blood and soul energy. normally a homunculus just has a facsimile of a soul made from the soul energy of their creator, making them a step above golems but still under real people. In Anon's case his creator's went a step beyond, trying to draw soul energy/a full soul from 'beyond' to further empower their creation, it went wrong/awry and ended up with anon's soul being implanted into the homunculus in some form either his full soul or just a copy/energy of it.
So instead of getting their evil fake pony they got a real person spawned from a fake body. he looks like an alicorn because they used blood/parts from all 3 tribes, making him a false alicorn. fake pony, fake alicorn.

Celestia and Luna were tyrants, Discord was a scholar, and Sombra was basically a chad, Celestia and Good Sombra fell in love, but are literally a world apart
if I remember correctly that comic ended with the alternate world being pseudo-assimilated to be more like the mainline universe, tyrant Celestia and Luna got turned good, but as a cosmic consequence to balance the scales, Chad Sombra got turned into his usual smoke monster self
not sure how you'd make it work in a story and to be honest take what I've said with a grain of salt cause like I said it's been a while since I read the comic so I might have missed some finer details or just been fucking wrong entirely

Celestia's first visit to that world was way back when with Star Swirl, so by that logic, Anon would have been born way back. Before Luna's return or the main events of the show.

I like the time distortion idea, but I wonder, what's more interesting? An Anonicorn that's "recent" to the story, i.e. around the age of the mane 6 when Luna returns so she has a surprise nephew waiting for her? Anonicorn that's been around for a thousand years so Celestia isn't completely alone while Luna's banished?
and all this considering, to what extent is he an Anonicorn? is he more Anon than alicorn, i.e. human soul shunted into what becomes Celestia's son? or is he more alicorn than Anon, and just the typical colour scheme and name?

I did have this one idea about Anon being a janitor at the castle.

It all starts after an airship crash. Anon is the sole survivor. He's pulled out of the wreckage barely conscious and wakes up in a hospital some time later, feeling a little bit off.
While he was out, the ponies figured out he was not on the passenger list, nor are there any records of a pony with his name or identifying features anywhere.
He walks and talks like a pony, can't remember ever being anything but a pony, yet still can't help feeling a little off. That, and he keeps swiping at things with his hooves and knocking them off, somehow expecting the item to stick but of course it doesn't.
So he's a weirdo and a bit creepy, but really not a bad pony. The knocking things off is written off as minor brain damage. Nopony ever figures out how he came to be on the airship. All that put together is enough that he can't get a job, no matter how hard he tries.
Until the princesses themselves step in. He ends up hired as a janitor in the castle, very much as a diversity hire due to his brain damage diagnosis. There, he feels a bit useless since the other ponies are much better at what they do but he manages.

And I dunno where to take it from there so I never did anything with it.

I suggest plotting down what sort of things you want to happen during the story up to the finale/ending of said idea. Since it'll likely the ending of said idea/story will be that he recovers and finds out what truly happened (or not) perhaps he sneaked onto the airship. Could have it during each plot point/scenario when Anon is doing his job perhaps discovering a changeling that is infiltrating the castle and him trying to tell other ponies about it but since the crash and the presumably that he could be making stuff up with his amnesia it gets more tense as the infitration becomes more successful until a sudden point where he finally exposes it and the ponies get surprised and get more curious about him. Could also have points of slow memory recovery where he slowly pieces the things together. Also maybe have a part where he tries to upgrade his job to a Royal Guard. Lots of potential, really.

I don't really mind if a green/paste/fic makes own canon and doesn't exactly follow how the show goes, since usually all stories are alternate universe like The Long and Short of It with new stuff the show doesn't have to keep readers intrigued. I suppose if the story is trying to have it as "what if Anonstallion was in the show at the beginning" then I'd be mildly miffed if stuff starts to contradict what happens on the show unless Anonstallion does something to alter it slightly.

I mostly agree with this, but I want to say relations wouldn't necessarily be worse, just different. Celestia was well meaning but didn't always seem to get non-ponies? I feel like Anoncorn's blunt behavior and originally non-pony mind would ironically make the more aggressive races like the Griffins or Yaks easier to handle because he could understand them better.

I'd want to say literal centuries have chilled him down a lot. He can still be the cuss filled asshole he can be, but mostly reserves that for people he knows can handle that kind of talk, like the Griffins or the older Dragons.
With the regular ponies, ge generally tries to emulate Celestia, or at least a more paternal form of it, because they respond to that way better than anything else he's tried.
Probably way less patient with species like the Deer or the Kirin, in the sense their in his borders so they can be tax paying citizens or get out. I could see the Kirin be ok with this for the most part, and probably have the Deer traditionally afraid of him because they pushed Anon once generations ago and he made good on his promise of violence.
Maybe rather than keeping him fully statued up, he bounds Discord's consciousness in a sorta familiar/wisp form to have someone to talk to and bounce ideas off of since Cadance would be around for a long time and having an eternity to yourself can be lonely.
He's both better and worse for his students than Celestia was. He's not the ever loving maternal figure and can be blunt in assessment, but he's been able to call out and curb their worst flaws without alienating them about it. Like having Sunset understand that being an Alicorn isn't all it's cracked up to be, and teaching Twilight to take deep breaths and calm down when she's about to go in an OCD freakout.
He aggressively hits on Chrysalis whenever she pops up, and ironically she can't handle it well at all. After all her thing is sucking up love not lust, and she's not even sure what he means by big pussy since she lays eggs.

I'm like half sure that, after getting the full story more or less and realizing that Anon kinda softened Discord's imprisonment and slowly befriended the spirit of Chaos over the course of centuries, would reaffirm Twilight's complete confidence in her teacher. Like yeah he can end up doing weird shit or can have a temper, but he still has ways of leaving her starstruck.
I mean, if getting Discord of all beings to chill out isn't a sign of Prince Anon's mastery of Harmony and Friendship, then nothing is right?

I think Anonicorn, even after centuries of rule, would still keep his Anonisms and basic personality, just more refined. Where Celestia is seen as the gentle mother of Equestria, Anonicorn is the stern, direct but ultimately fair father.
