I actually figured it out few years ago. Pegasus magic works by altering gravity and inertial forces.

How does it work? Pegasi have skin-tight warp field around their bodies. Everything inside the field has reduced inertia (behaves as if it had less mass), meaning they can accelerate faster. The field can also affect the strength of gravity, either reducing it for faster ascent or increasing it for faster dives.

Ever saw a hummingbird hovering? It has to flap it's wings like crazy to stay in air. Pegasi hover by flapping like twice a second. The amount of air displaced by 2 flaps is so small it's impossible to generate enough thrust to balance gravity. Unless the pegasus uses their innate magic to alter the gravity (make it weaker) and reduce their inertia (make it easier to accelerate upwards).

RD was able to execute a 90 deg turn on a ~10 meter radius while moving at supersonic speed carrying 4 ponies. This would normally kill anyone due to G forces. But skilled pegasi can extend their warp fields to encompass other objects. It's harder to maintain expanded field. Also during the dive she barely flaps her wings, because the acceleration mostly comes from her magic increasing gravity.

We can actually see the field collapsing when RD and FS hold Twi in the first episode:

Twi "suddenly" becomes heavier because Fluttershy's field collapses and RD does not compensate in time.

Remember the scene where RD tries to push FS out of her house to watch dragons? RD actually flaps her wings like a hummingbird then, because FS is increasing her inertia to make it harder to be pushed out.


tl;dr
Pegasi can't fly without magic, because they are too heavy. Magic makes them lighter (inertia) and they reduce gravity.

There are countless scenes where these intertial negations happen.

The amount of inertia and gravity reduction depends on effort, but even a sleeping pegasus has some reduction, which is effortless. That's why they can sleep on clouds.

It's not clear what 1000 is, but the metal balls are big, certainly it's a lot. But the point of this exercise is not only to train the muscles in the wings, but to train the warp field expansion skill.

In Hurricane Fluttershy pegasi are also extending and combining their fields to reduce the inertia of the water column, so air pressure will shoot it up.

In Vapor Trail episode RD explains most of the flight ability stems from confidence. That's what unlocks warp ability. And you get confidence by being athletic.
