Is the average general intelligence of unicorns significantly higher than earth ponies and pegasi due to genetic reasons?
It may appear so but this is because higher education in Equestria is exclusively focused on magical studies which favors unicorns. Given equal opportunity for higher education the statistical discrepancy would likely disappear.

My take is that all Pony types are equally intelligent but express that in different ways. Unicorns have a REPUTATION for being smarter but it's bogus. People just have that perception of them because they often have the kind of introverted personality types that make one curious & eager to learn. But the base average IQ for all Pony types is the same. Unicorns just have the superficial aesthetic of being smart and they often have introverted hobbies, but them being more interested in learning on average =/= more intelligent
