Cars that are perfect out of the box, like Sacco era Benzes and STRAIGHT SIX (6) E39s, need no MODIFICATIONS, whereas others will need:

in no particular order, because they're all important:

1) SOUND PROOFING
rip the interior out, all of it, plaster it with dynamats and sound absorbing foam pads on top everywhere. do the doors and roof too, behind the a/b/c pillars, in the trunk as well. shit, rip out the dash and put that shit behind there too.
the biggest sensible difference between a toyota and a lexus (/a vw and an audi/etc etc) is the sound proofing. your ass can't tell if its sitting on cheap or expensive leather, and no amount of fancy wood in your field of vision will ever make you more or less comfortable.
but taking a car from 70db to 60db will make a huge difference in how comfortable it is, how tired you are when you finish a long drive

2) SUSPENSION
after noise, the ride quality is the next biggest thing that determines how comfy a car is. actually, if its bad/degraded enough, its probably even more important than noise.
anyway, either way, make sure your suspension is as good as it can be. fix any worn out bushings, blown out shocks, etc.
if your car has too harsh a ride, see if you can upgrade it to something better. a good pair of shocks can do wonders.

3) RIMS
you can ruin a cars ride by sticking rims that are too big on it. make sure you have enough rubber to cushion your ride. yes, it doesn't look as good according to many people, but those people are faggots.
if budget permits, make sure the actual metal part of the rim is as light a possible. forged alu wheels are not cheap, after all. but, your suspension works better if it has to move a lighter wheel up/down. it also gains you some perf, since your engine has to rotate less mass, but that's very minor.

4)TIRES
tires ofc have a huge impact on perf and safety, but they also affect noise. like, a lot.
going from shitty A/T tires to a good pair of road optimized, low rolling res, low noise (they have foam inside them) tires can make a huge difference in how loud the car is rolling down the highway.

lighter wheels that are both larger and wider for more compliant handling characteristics go a long way. Pair it with a size tire that has modern sidewall measurements and you can dramatically change the way your average car feels. It changes braking, acceleration, cornering for a more sporty feel. The way I do it is- reference modern sporty cars from Audi, Mercedes and BMW and use their wheel sizes that still fit the car I'm going to be modifying. You might be surprised how incredible the change can be just from wheel and tire modification.
