Sudan is majority Muslim black. The southern part of Sudan is where the black Christians live. It's also where most of the oil is located. The Muslim majority has long persecuted the Christian minority. President Bush made it one of his top priorities for the southern part of Sudan to be able to become independent. He was able to get the international community to exert enough pressure on Sudan that they had to recognize South Sudan as an independent country. Once Bush was out of office and Obama took over, Sudan attacked South Sudan in order to regain the oil fields that had been funding the Sudanese budget. They also wanted to make South Sudan into Muslim controlled territory again, because they hate the Christians who live there. So South Sudan is nominally an independent country, which Sudan wants to undo. South Sudan was at one point set to join the East African Federation but the creation of the EAF has been endlessly delayed and it's not guaranteed that being part of the EAF would get Sudan to stop attacking South Sudan. Another twist on this is that South Sudan needs Sudan to get its oil to the ocean through pipelines so it can be exported. Sudan steals a lot of that oil. Proposals to build a pipeline through Kenya (a future EAF state) have gone nowhere. So the whole mess remains.
