Star Trek: Into Darkness

The Matrix (since it was requested)

This movie, considered one of the best action movies of all time, a 90's masterpiece and packed with supposed philosophical themes can be a tricky beast at first.

Because it can be interpreted in two different ways - as one of these straightforward Inverted Hermeneutics, or as a Gnostic Inverted Hermeneutic, which are not entirely the same thing, even if they intent is the same ultimately (i.e. the God you worship is considered to be evil in this case)
I'm going to go with this style of Inverted Hermeneutic, though I acknowledge others prefer to interpret this Gnostically.
To me, Neo, the hero is yet another Azazel. Once he's awakened and shown the nature of things, one of the very first thing he does is reclaim is "War Angel" status. This he does with the famous kung fu sequence and then montages of him being uploaded with every fighting style and knowledge of weaponry known to man, all of which he masters superbly.
He is also given his Beast from the Sea leitmotif by rising out of water (albeit all the others technically have this but he is the only one we're ever SHOWN)
He is opposed by Agent Smith, who is the Evil Jesus figure in this retelling.
His nature is revealed more in the sequels because we discover that Agent Smith can not only possess people, but he can literally CONVERT people into copies of himself i.e. make people Christian or Christlike. And he's attempting to convert the entire world, to make it his. (Again echoes of the plan attributed to Henry in Stranger Things, empowering people with his power to bring about a new world)
Interestingly the theme for the Agents on the soundtrack album is called "Furious Angels".
Anyway, Neo ultimately kills Evil Jesus in the first movie, allowing them to give him a Second Coming ™ in the sequels and allowing a second final battle.
Again interestingly, it's theorized by movie enthusiasts that Smith is actually "The One" prophesied, not Neo

Honestly, my take on Dune is that it's nothing really to do with any of this. Herbert was friend of Jack Vance and Poul Anderson, two fantasy sci fi authors who convinced him to write sci fi himself and with whom he built and shared a houseboat.
I think Dune's themes are exactly as Herbert stated them - concern over a commodity (oil) and the way it was ruling the world, concern how religion can be manipulated by would be messiahs into committing atrocities and so forth.
I've seen no evidence that Herbert was into Masonry or the occult. In that respect then Dune is an untainted piece of literature. (Although you might quibble over Villeneuve's more questionable choices in adapting it)
