He managed to piss every single person off in regards to defense. He would pretend to be a hardcore ultranationalist and say he was going to remilitarize Japan to appease the US, then try and cut deals with the UN (which the US hates after 2001) taking on things like ESGs/SDGs while asking to get under their defense umbrella. Abe would also try to frame North Korea as a national threat frequently, most likely to get the UN involved in Asia. I don't think the CIA wanted to kill him since he was very clearly siding with them, but the UN did because he only nodded along with their deals for free money even when they wanted to internationalize Japan's labor market. I don't get the point of the UN they're supposed to be a peacekeeping organization, but all they focus on is economics.

The leader of the church is a Korean woman who was very hard to get to and if he'd shot her it only would have made her a martyr to her followers and nobody else would care.

He realized shooting Abe would be easier (he was no longer PM and so had basically no security detail) and draw broader attention to his grievances, and then if that was successful politicians would stop taking bribes to promote them and people would stop donating to the cult (the Diet actually banned it outright in Japan a few months later iirc)
