Not really. Portugal has a few specific ways of cooking food but the overall themes, ingredients and techniques are very similar. You must have a very fractured view of both cuisines if you think Spain doesnt have Cod or Portugal doesnt have paella-like rice dishes.
Obviously Lisbon is going to have more Seafood than Castille, but if you compare Alentejo to Castilla, or compare Lisbon to major spanish coastal cities, you will see a lot of similarities.
And the portuguese seafood, with the exception of a few staples like cod and sardines, is pretty generic. Its hard to tell it apart from spain or even western french seafood.

Many italian dishes that have tomatoes nowdays either didnt have them back in the day or still dont. For example, bolognese sauce isnt supposed to have tomatoes in it.
