Before the arrival of Westerners, Japanese people believed unexplainable natural phenomena were caused by magical animals playing tricks and whatnot. It’s similar to the ancient Greco-Roman pagan religion in that there isn’t a real structure outside of the Emperor being at the top. Most ancient Romans weren’t religious either unless they worked at temples or were priests. Ancient Roman priests weren’t exactly charitable role models and pillars of the community the way Christians think of priests today either.
