Killing everyone associated with the confederacy would not have been a simple act, it would have cost massive amounts of time and recourses. Remember the nation was at war with itself, so any men or weapons that were lost would have further ramifications down the line. At the time American forces would be worried about a repeat of the War of 1812, where an opposing force occupied the capitol. The nation would simply not survive another war with a foreign entity if half of it's entire military force was decimated. With the power of hindsight, the Spanish-American War would not have been even remotely possible without the re-unified union.
