I know exactly what you mean.

I was genuinely shocked and pleasantly surprised while playing the Rogue Trader game by Owlcat.
The whole time I was waiting for the reveal that Chaos was behind everything, but for once in a blue moon, chaos is on the back-foot and the main antagonists / manipulators are the xenos. The traitor marines are having to piggyback off of the achievements of others in order to make themselves look competent, and they are just as in the dark about the looming threat as the heroes.

I hope GW doesn't force there to be chaos wank in the Dark Heresy game.

It would lose a fair bit of its charm without the Orks and Eldar. As much as I don't care tyranids, Genestealers and Genestealer cults are very cool. Even Tau serve a purpose in being the bright upcoming dipshits in an utterly fucked universe.
It gives the setting flavor and depth to have other things going on outside of Imperium/Chaos and hammers in that humanity is fighting a losing war on multiple fronts.

There is some level of nascent Warp domain of the Emperor just like the Chaos gods, it's described by heretics as worlds "burning" (but being heretics of course they burn) in the spiritual fire of the Astronomicon, and inhabited by spiritual angel entities warring against the rest of the Warp.

That's the light of the Astro-whatever entering the Eye of Terror. It's not a domain of the Emperor or whatever. The book ITSELF SAYS THAT THE EMPEROR ISN'T PRODUCING THE LIGHT. He is merely directing it.

Wherever the light of Astronomican hits, it burns. Daemon worlds hit by the light are immolated, and manifestations of Imperials appear to fight the daemons.

Destroy the Astronomican and it will be all gone
