The Custodes represents _every_ single aspect of humanity possible including the metaphysical, this would include women. Whereas Astartes only represent what's physically possible (the Emperor's scientific pursuits). In real life only men are capable of war and have more resistance to things like wounds and not breaking to tears in combat, so the more "physical" faction has men only.This is why there can only be men in the Astartes but the Custodes can have women. I realize this doesn't explain why there's female guardsmen (the physical aspect of the Astartes in recent times is now solely represented with process of making a marine) but I hope this otherwise helps.
