The Chaos Space Marine, regardless of whether they're an original 30k traitor or a 40k renegade, knows with every fiber of their being that they are great and terrible men of power. They also believe they should live like one. Ergo, the only rightful master they could have is a god. Not a corpse, not an antitheist-turned-idol, but a true god. Likewise they should be served by the masses of the weak that only exist because the mighty haven't extinguished their pitiful lives yet. This is, ironically, not that far from how normal Space Marines think anyway.

The Emperor made Space Marines flawed to make them more "human" and capable of coming to the understanding that they are not perfect. The Thunder Warriors, by comparison, had a built in obsolescence mechanism. The Pinocchio comparison he made is apt: They're made as puppets, but he hoped the Space Marine could become a real boy. Unfortunately for him many chose to continue being puppets by attaching their strings to the Chaos gods.

Cawl looked at how gene-seed work, noticed there was room for improvement of its function in an objective sense, and then implemented changes. I very much doubt Cawl is any better a geneticist than the Emperor is, but it would make a lot of sense if the Emperor intentionally dialed back from the potential of gene-seed. The potential remained for 10,000 years and the only people that bothered to pick up on it were Belisarius and potentially Fabius Bile.
