In Magical Girl Raising Project males can become magical girls (pretty rarely), but mostly they are mages and they are in control of Magical Kingdom. Mages know lot of spells, but even the weakest magical girl can tear mage like a wet paper if he is unprepared. That's why Magical Kingdom makes magical girls usually from highly exploitable subjects they can easily control, abuse and dispose - from actual little girls. Morning TV-shows like PreCure are basically propaganda to prepare generations of future mage's familiars and cheap hirelings.

The best magical girl show ever, Senki Zesshou symphogear. It's just Kamen Rider but they're girls who use music to fight with legendary weapon fragments turned into hi-tech armor and weapons. The man there is Genjuro their mentor character, and he's able to 3v1 the main trio because he's just that based.

You could have something like that using nanoha as a base I guess, they did have yuno use spells at the start IIRC, but then in nanoha magical girls have classes to do anything anyway.

Genjuro from Symphogear. Despite not having any magical powers or powered armor like the magical girls of the show, he basically trained himself to be superhuman to keep up. And it works because as a normal man, he can’t fight the monsters without dying instantly like the magical girls can, but he can still back them up by not only helping them physically train but also help back them up when evil magical girls show up to fight them. He outright surprised the first season big villain by cracking her power armor with pure strength.

Try using Maid RPG as base. Core book literally suggests refluffing it into anything you want. It has enough content and tables.
Alternatively, try Nechronica. Yes, it is definitely not about magical girls, but it has pretty similar structure and phases.
You can also look into CAIN. Again, it's about espers like Mob Psycho, but it can be played pretty close to Madoka style.

Maid can be fun for a one shot or a short series of sessions, but I don't really see it as a longer campaign. I thought about suggesting nechronica but honestly, even refluffing can be hard. How do you refluff the loss of limbs? Unless you want to use magical power armor that gets disabled or something it doesn't really work for standard magical girl scenarios. You can sort of make it work for something like spec ops asuka I guess.
Never heard about CAIN honestly.

Also, I know there was a magical girl system that always got suggested back in the old times, but fuck me if I can remember the name.

Had a longtime idea of a parody of the genera where the father of a magical girl found out what she was up to and that his daughter was captured one day, so he beat the shit out of the magical creature that got his daughter into the mess until it ended up granting him similar magical girl powers.
From there it's him being nearly constantly shocked and appalled at the nonsense these cosmic entities have been involving children in, as well as him beating the bricks off the grown adult villains who have made it their livelihood fighting magical girls.
By the midway point after a training ark the Dad better learns to embrace the magical powers, swapping out the girly magical girl uniform into a battle kilt and brass knuckles instead of a wand.

I think it would work ether as a parody comic or beat'em up action game.
