Do we know for sure that the Astronomicon is the Emperor's doing? Maybe it's just something that the Golden Throne does by itself when you feed it 1000 souls a day and the Emperor is just dead-dead.

The Golden Throne is not the source of the Astronomican, as the Astronomican was lit before the Golden Throne was complete. During the Great Crusade, the Astronomican was powered by the Emperor alone, without the Golden Throne.

The Golden Throne does amplify the powers of the psyker sitting on it, and it is part of the system currently keeping the beacon lit (one that requires the assistance of 10000 psykers, 100 of whom die every day (presumably the average duration of a psyker's service in the astronomican-powering telepathic choir is a bit over three months). But the fact that the beacon was functioning before the Golden Throne was even set up means that the Golden Throne itself is not its source.

Actually, any telepath could project a beacon into the Warp if they learn the technique (see Into the Storm page 193), though an ordinary psyker's beacon would only be visible a few light-years away, while the Astronomican is visible in most of the galaxy (though, because Holy Terra is closer to the edge than to the centre of the galaxy, a substantial portion of the galactic East is beyond the Emperor's light).

Though the Golden Throne does help the Emperor project the Astronomican now, the Astronomican was not the original purpose to which the Emperor intended the device. Instead, it is meant to hold back the Warp from an artificial rift created as part of the Emperor's attempt to build a new Webway gate, as the Emperor intended Humanity to use the Webway to travel to other planets rather than continue to use the dangerous and unreliable Astronomican. The wards on the new Webway tunnel were critically damaged by Magnus the Red when he attempted to communicate with the Emperor through astral projection early on in the Heresy. The damage is still unrepaired, and part of the reason the Throne must be constantly occupied is that Terra would be overrun by daemons if the psychic barrier projected by the Throne were ever turned off.

I think emperor being proper dead and the corpse (or even only the idea of the emperor) just serving as a focus for all the psykers would make sense as a story element I think most modern lore point to the fact that there is something in there. Though that raises the question if the emperor is alive what are the psykers for, he can only partially contribute to it in his current state? Also what does he think about it. He was always an asshole so maybe he doesn't care but still. He seems to be able to communicate to an extent, but it pretty much never comes up or amount to much of anything.
Like you'd think that since he has some awareness he'd want to figure a way out.

The Golden Throne did exist before Magnus fucked up the Webway project, and in fact the Webway project couldn't even get started without the Golden Throne being operational. The Webway consists of physical tunnels built out of suitably Warp-resistant matrrials inside the Warp: to build a new portal, the Emperor had to precipitate a hole in reality directly into the Warp. Under normal circumstances, this is an extremely bad idea: he used the Golden Throne to hold back the daemons so that construction could begin on the walls of the tunnel, which were warded as well as human technology would allow.

What Magnus's folly did was break the psychic barrier around the human-built section of the Webway. Once this happened, the Emperor could not leave the Golden Throne, not even to fight the Horus Heresy, because someone had to continue powering the Throne to hold back the daemons pouring in (and lots managed to get in anyway, and still do: the Adeptus Custodes fights daemons constantly to defend Terra). The psychic defences around the human-constructed Webway are too weak now to be without the Golden Throne constantly projecting its psychic protection field on it at all times. The Emperor left the throne only briefly to board Horus's flagship, and that's only because Malcador the Sigilite (an alpha+ psyker in his own right) sat in his stead. The strain of powering the Throne's psychic field, even for that short time, killer Malcador.

The Emperor had the Golden Throne for a long time before Magnus fucked things up, but he wasn't always sitting on it. After that, he had to.

That's rougher than I imagined, and makes sense.

It's sort of dumb in general if you think too hard about it. Emperor takes huge risks and focuses all his attention, to the detriment of other goals, just to have a webway gate directly on the human home world and then what? Does every other (human settled at least) system, have one? He thought sol happened to be an exception and was wrong about it or did he think that he'll be able to keep expanding the webway in general. Unless you had 100% coverage you'd need some way to travel to systems that don't have an accessible gate anyway, you'd just go to the closest one and use whatever last mile method. Is it that politically important to have one on earth specifically? Well I suppose you'd probably want a direct connection to your seat of power, but maybe it's better to move capital somewhere else and give up on the idea it has to be the homeworld. It's not a nice place anyway.

The one the Emperor built on Earth was built to a grand scale, big enough for a titan to walk through, which was probably the point. The Emperor knew the Webway was inhabited by Eldar; he intended to use his gate to send titans and armies through to purge the Dark Eldar and Harlequins so that humans could permanently control the Webway, not just use it.

Even if he knew of the Webway gate on the moon (and he probably didn't), that gate was not big enough to send titans to blow up Commorragh
