Zip lock bags for each kit, stored in Koto large boxes, sorted by series. Self-adhesive mailing labels are cheap and work well for labelling the bags. I haven't actually tried this but they make plastic organizer trays for fishing tackle, if you've got a Bass Pro Shop or similar handy. Craft stores (and Amazon) carry similar things for storing beads (which is what I use for storing the extra parts for my nendoroids).

They both get the job done. Granted, just using cement is usually easier since you don't have to make a batch of sprue goo, nor does it have the potential randomness of said goo. The problem with sprue goo is that its quality as a seam line removal tool depends purely upon how good of a mix you personally made for such a thing. It's REALLY easy to make a bad mix and just end up with goo that, once cured and sanded, will just be filled with air holes and mandate that you do the entire process for that given area all over again. Cement you can screw things up with as well, though not as easily. Really though, at the end of the day it's simply up to whichever method you prefer. Cement is usually the way to go, however, with sprue goo more so as a backup option or for other gap-related issues.

The other anon explained things pretty well, but to add a little bit based on my experience:
It also depends on the size of the seams. If it's a small area (i.e. thighs, legs, arms, hips) it's very easy to just use cement. Personally, I leave the goo for large areas or really big gaps (i.e. some chinapla kits). I'm also not that afraid of fucking up since I can always add a tiny amount of putty and then paint over.
That said, there's a very easy middle ground you can use for smaller areas. Simply shave a very thin ribbon of plastic off the sprue, use the cement as you normally would, but add that ribbon where you think the gap is just a little too big. You can then continue dabbing a bit of cement to melt it.
