Is it worth it?

I'm thinking about going in january/february/march since flights are cheaper and it won't be overcrowed with normies.

Why would museums be closed in winter? Tokyo in winter is just...Tokyo...but slightly cold, people wearing winter clothing, with the sun rising at 7am and setting at 4pm. Only big change is you'll see more oden being sold everywhere. Winter is very dry in Kanto and you'll have clear blue skies all day, making it the perfect weather for just strolling around.
If you've been to Chinese cities during CNY, then it's a similar thing during New Year's in Japan where the big cities are empty and most shops are closed, even places like groceries close, so avoid this period unless you want to risk the places you plan on going to being closed.

I went in March this past year. I couldnt go to every single museum obviously but I didn't run into any issues with any of the museums I went to although I only went to a couple (and one was the Peace Museum in Hiroshima so not even Tokyo). I didnt experience any issues with anything being closed while I was there, museums, shops, shrines, or anything

It even snowed while I was there which was very nice and pretty.

But the thing with Japan now is that no matter when you go it's going to be crowded. Of course certain times are going to giga crowded like April/May and July/August, but even when I was there in March it felt super busy and I saw tons of foreign tourists especially around Shinjuku and Akiba.
My guess for the time with the least foreigners would be December since I imagine you'll filter out a ton of foreigners that don't want to do a big trip so close to Christmas. Don't do January, the start of the new year is a big time in Japan and a lot of natives take time off then.

No. Such an overrated place. I went to a bunch of the big museums that are all in that park and it was meh. Arcades aren’t that cool. Cafes suck and coffee is expensive. There is this massive American style myth propagated online that Japan is cold in Winter. It's not it's actually really fucking pleasant it's like an extended late autumn with plenty of plants alive. I am from Central Europe where nature dies and snow falls. This is WINTER. Most of Japan has a climate like southern coastal Italy/Spain/Greece in Winter.

It depends where you go, the Tokyo winter is not bad and in southern Japan it's still pretty warm in winter. Northern Honshu (Miyagi/Yamagata and northwards) can get quite cold especially if you're used to a warm climate and there can be a lot of snow, particularly inland. Hokkaido is very cold.
