The Living Daylight was imo kind of middling, but Licence to Kill was and is one of the best Bond films ever made. The random ninjas and goofy televangelist guy just make the film even better, they're a bit of levity thrown into a somewhat grim plot.

He does not always follow orders, and Licence to Kill isn't the only time he sort of goes rogue. He is 100% always loyal to king and country, that's non-negotiable, but he'll still bend the rules, go off script, and generally do whatever he thinks is necessary to get the job done (or avenge his friend as in LTK) even if he thinks it means stuffing his orders.

There is nothing wrong with the Afghanistan act, I don't know why so many people hate it. I'll give you that the main villain sucks, but it's just part of that Bond curse that doesn't let any one single movie be perfect. At least he's not in it very much.

Ninjas in LTK are kind of silly, but after the initial shock on first viewing, they happen so quick and so briefly that I don't think it detracts too much from the tone of that movie. The Wayne Newton stuff is awesome though, I wish he was in it more.
