I'm rewatching for the fist time in a long time and I'm amazed by how well it still holds up even if you know what happens in the grand scheme of things. I'm nearing the end of season one. I just finished Numbers not long ago, it's a little rough in places due to obvious writing reasons but there's a few ideas here and there that they completely retconned I kind of liked.

i've now watched a couple of season 5 episodes and the tone shift feels really dramatic from the first 4 seasons and now. it's like i'm watching desperate housewives with time travel. even the musical score has a more comedic light hearted touch to it. i don't really have a grasp on what is going on anymore or what the stakes are. i also don't really care about the helicopter dropouts; faraday, charlotte and miles. they are getting so much screentime since parachuting on the island

Not super separate, it's clear that she was meant to be the bridge between the two. It's unclear what exactly she knew about the mission, but she was supposed to be some sort of experienced badass and she opposed bringing the scientists along because she was expecting lots of action. I think it's reasonable to assume she knew of Keamy's plans, or at least knew that the 815 survivors were in danger and didn't properly warn them about it.

It was never good because it was always just pointless mystery box and there was never any plan, no answers at all. They just figured they would figure it out as they went, and when they saw people on the internet were figuring out the same things they were figuring out in the wirters' room, they decided they couldn't do anything the internet figured out because that would be bad somehow. So they kept changing what they wanted to do, as it went, in reaction to people on the internet being at least as smart as they thought they were.
I would fix it by actually having a plan. Write out a beginning, middle, and end before starting production. Then I would follow the plan. Even if people online figure out the clues and start predicting what's going to happen. It's okay for the audience to feel smart. That's better than leaving them confused and blueballed.
That's how you fix a show like Lost. That's how you would fix Disney Star Wars. That's how you would fix anything Jar Jar Abrams ever had a hand in. Just actually have a plan, and then write it well so you execute on the plan in a way that pleases the audience.
