it's really simple, the oracle is a program designed to understand the human psyche in order to assist the Architect to create the perfect iteration of The Matrix, as The Architect was the stereotypical program that could not understand the aspect of choice or existentialism.

After several reboots which was all part of the Matrix Cycle, the Oracle became rogue against the machines, it's hinted that the architect and the oracle disliked each other and one represented the machine psyche while the other the human one.

While she's still one of the most important programs and essentially the "creator" or you could think of her like an admin, her "game" relied on that the next Matrix cycle would be different, and so she manipulated "Neo" into taking the choices that would lead into a systemic crash, while also orchestrating the events that led to Smith turning into a virus that would threaten the machines.

This led to her having the upper hand - through proxy by Neo.

Each iteration of the Matrix was different as the machines learned more of the human condition, so one was bound to produce the results of the One rejecting the choice to accept the Machine's offer. And Neo's choice in saving Trinity over the human race ultimately did lead to another different iteration of the Matrix based off of that.

If it wasn't a choice made willingly, he'd reject the code being reinserted. Just like everyone has to at least subconsciously accept the Matrix or they escape it. The machines can't eliminate choice entirely from the system so they minimized it as much as possible.

My understanding of it is that The Machines saw the Matrix>Zion>The One>Reset Zion loop as complete and flawless when it wasn't, Smith getting jailbroken into a self replicating virus program was the result of a rounding error in an imperfect program loop that caused complete a cascade system failure.

Canon answer is just love for Trinity. Basically just as The Architect explains it; Neo fell in love for Trinity, so his desire to protect her outweighed the desire to just give up and reset the Matrix to start another loop in order to put the survival of the human populace above anything else.

If you want the scrapped answer from planned plots from the MMO before it go taken down; it's part of a bigger plan from The Machines. As I recall, the gist was that when humans were working with the Machines to work on the construction of the Matrix, some group of humans were able to inject coding that put the Machines under their control to some extent. So the Machines were building a multi-part thing that can break down that coding, and give them actual freedom; one part was coding from The One that was evolving each loop, another part was being built into Trinity somehow (it's been like 5 years since I read through it), and there might've been another part tied to the player character or something. If you google it, there's like a fuck huge 500 page document of the events that occurred and what was planned, as well as some Q&A with the devs on certain topics like the potential teaser for Neo returning that got abandoned. I don't remember if the Wachowski's were still interested enough to have approved this stuff for the ending at one point, or they stopped giving a shit by then and it was just the leftover devs trying to piece together an ending with what they had left even though they had to shutdown before then.
